Actually using a bigger power supply shouldn't hurt.
The fact that it stops charging when the CPU is churning then goes back counts as another charge cycle.
If you push the CPU to that limit, refrain from using it.

The concept is you have a set number of cycles (lets say 500), so every time you connect the charger counts as 1 cycle.
